I checked in something pretty similar to what you proposed in the patch. 
  The end result should largely be the same.  cygwin users should be 
able to just do

./configure
make
make install

and users using ./win32/build_pcb will get the same non-cygwin result as 
before (including the bit about not being 100% functional....)
